The ATCOPIA96 family of copia-like LTR-retrotransposons.

Abstract:
ATCOPIA96_I is an internal portion of the ATCOPIA96 Copia-like LTR retrotransposon flanked by 5% divergent LTRs, ATCOPIA96LTR, and 5 bp-long TSDs (AAATA). ATCOPIA96 is one of ~100 families of Copia-like LTR-retrotransposons, which were active in the A. thaliana genome during last 20 Myrs. ATCOPIA88 is the closest family to ATCOPIA96; there is only a 72% identity between ATCOPIA88_I and ATCOPIA96_I. A few false stop-codons and frameshifts have damaged ORF which encoded originally an intact Copia-like polyprotein.
